Caratos Mountain (Or whatever it's called?)
Once you enter the cave, you'll notice Aelita standing at a chokepoint in the map. Talk to her, and she'll say that the cave is dangerous and that you guys should team up. From now on, all the battles will be double battles, which is pretty useful if you need to train your Pokemon (she heals your Pokemon after every battle; Lv 28 Hawlucha, Lv 28 Combusken, Lv 28 Mienfoo). There are also wild Pokemon here:

There's a Event Torkoal on the path on the left, who will only interact with you if you give it a GourmetTreat.
As you head up the stairs, a tentacle will pop out, signalling that Team Xen is here. Make sure you pick up this Fire Stone as well, which will be useful evolving Pokemon (Simisear anyone?):
Keep following the path and you'll see a Diglett looking thing blocking the path - as you approach it dialogue will start, The thing will introduce itself as SEC, a Security Enhancer Component. It will recognise that you aren't team Xen members and get upset with you. He'll get enraged and attack (NB: there is a scripting error, where it will say PN instead of your name).

After the battle, SEC will ?explode. Aelita will say that stuffs weird and the Pokemon was weird. You explain to her what has happened. She'll be incredulous, but insist you keep going to find Sensei. Enter into the next room, and you'll see some grunts talking. Apparently an Old Man came through and kicked one of these guys in the face. BADASS ALERT. Anyway, they'll notice you and try and prevent you from progressing. You battle one of them since the other got kicked in the face already.

After the battle they run away. You'll find more grunts on the path ahead.
- Team Xen Melly, Sarah (Double): Lv 24 Graveler, Lv 26 Whirlipede, Lv 26 Skrelp, Lv 24 Slugma, Lv 25 Omanyte,
Pick up this Red Shard on the left path, and Read the Sign. It will give you the "first digit", for the passcode later on.
When you reach the end of the path, it'll seem like a dead end. Aelita will notice that there are stalactites hanging from the ceiling, and that maybe we can knock those into the lava to use as a bridge to cross.
Go over to this pillar and use rock smash multiple times, which will knock the said stalactites into the lava, giving you a way to cross the magma.
Battle another grunt and enter the elevator to the Caratos Mountain F3

In the next room, you'll find a magma rock maze. You can jump rock to rock, and the puzzle isn't too hard to figure out. Make your way down to this pillar and do the same Rock Smash thing again:
Just a little further down, read the clue for the second digit, and pick up this hidden Reverse Candy
Head right and up the platform to where the two grunts are. Pick up the hidden hard stone:
As per usual, you'll have to battle the grunts:
- Team Xen Jessie, Jasmine: Lv 26 Fletchinder, Lv 25 Sandslash, Lv 26 Growlithe, Lv 26 Dugtrio
Head upwards toward the rock and grab the hidden Burn Heal.
Head toward the pillar on the right, and battle the two grunts. Rock Smash the Pillar after the battle:
- Team Xen Aisil, Damil: Lv 26 Trapinch, Lv 26 Ivysaur, Lv 25 Pumpkaboo, Lv 25 Baltoy
Finally, head down to the bottom of the path and rock smash the last pillar.
Once you cross the boulders, you'll notice SEC guarding the elevator again., Talk to him again, he'll realise you aren't Team Xen, then initiate battle mode

Proceed through the elevator after the battle to Caratos Mountain 4F.

Enter the room and proceed towards the big machine looking thing. A dialogue will start where Aelita will demand answers from the guy operating the machine. Apparently he's been looking at you two from the monitors and is impressed with how competent you are. He'll proceed to be a huge D*** and shut down all the elevators.
Anyway, some strange dialogue occurs where he says that "if our ideals are strong enough we will prevail" as if he's rooting for us or something. Weird. Anyway, the clue for the Third Digit is on the right:
To open the elevator doors, use rock smash on the pillar conveniently located on the left of the machine 3 times to break the machine. The scientist will actually cheer for you here as if he was on your side.
Go through the elevator doors and proceed to Caratos Mountain F5.
Caratos Mountain F5
Proceed towards the top of the map. Grab the clue for the last digit of the passcode. It is the number that was repeated the most in this sequence:
Approach the elevator doors, and you'll find SEC again. He will let you pass if you give him the password, which, if you've been paying attention will have by now. If you haven't been paying attention, the password is: 2567. Once you input it, SEC will say it is correct, but not let you through. Keep repeatedly talking to SEC until he gets angry and challenges you to a battle:
- Security Drone SEC: Lv 26 Toxicroak (Shadow)
Once you defeat him, he;ll explode again. Enter the elevator. Now I'm not too sure here, but I think there's a scripting error here and you don't need to press the buttons on the elevator. Just get in and get out and you'll arrive at the Team Xen Laboratory (otherwise, if you press the elevator, you'll end up in the same room again. Just re-enter the elevator and it'll give you the option to go to Xen Laboratory).
Xen Laboratory
Approach the centre of the room where Madelis is talking to her scientists, and more dialogue will start. She'll say some stuff about her Shadow Pokemon, and how she remembers who you are and ignores Aelita. She'll run off and tell her scientists to keep you pre-occupied. Beat the first one, and then go to the end of the room for a double battle with the last two.

- Scientist Forrest, Jensly: Lv 26 Muk, Lv 26 Electrode
Enter the next room, which will be set up in all sorts of tiers and balconies. On the top floor, there is a statue blocking the entrance you need to go into. Avoid everything on the lower tiers and go into the room on the right hand side, and you'll find Eli trapped in a cage and Sharon being frustrated:
There's a set of double battles next to them, before you are able to access the first switch.
- Scientist Fern, Analyst Priscilla: Lv 28 Roselia, Lv 27 Wartortle (Knows Aura Sphere...), Lv 27 Lombre, Lv 27 Tentacruel
Head back to the main room again and battle the scientists on the second floor:
- Analyst Marie: Lv 28 Magnemite, Lv 28 Magneton
- Scientist Donald: Lv 28 Porygon, Lv 27 Porygon2
Enter the room on the second floor. As you enter, dialogue will occur, where the Scientist will complain that their experiment isn't working. You'll find out that they are trying to turn a Pokemon into a Shadow Pokemon, but it isn't working. The pokemon will be revealed to be a Mime Jr. Go talk to Mime Jr., who will communicate with you telepathically and tell you it is getting weak and wants to go with you. Grab the Mime Jr. and exit.
Proceed down to the bottom floor, and you'll see a Volcanion in the lava! You can't do anything though, and Aelita doesn't see the Volcanion.....
Enter the last room, and turn the 2nd switch on. You'll hear a loud clunking noise, which will be the statue dropping off, and freeing up the exit to the top.
Make sure you're team is ready and you've stocked up on necessary healing items because it's about to go down (TIMMMMMMMBURRRRRR). Head through the exit that was blocked by the statue before. Once you go through, Aelita will say it's time to settle this and run off ahead of you. You'll be moved automatically as well, and you'll end up chatting Madelis, who says it's been fun, but its time to end this game. She'll activate the Shadowification Machine and create a ......Shadow Mewtwo!
Aelita will try and reason with Madelis, but she won't take any of it. She'll tell Mewtwo to prepare to destroy everything. Aelita will then ask you if you should run or not (like a little b****).
Personally I've never chosen the run option, so if anyone knows if the storyline changes if you choose that let me know. Anyway, prepare thy Angus, because this Mewtwo is about to Rekt you. Madelis will also disable your Snag Machine to prevent you from catching the Mewtwo.
- Xen Operative Madelis: Lv 55 Mewtwo (Shadow)
- Pretty sure this is another battle you are suppose to lose. You know me though, and I don't like to lose, so here's how I beat this motherf*****.
- Lead with Sturdy Nosepass - use Thunder Wave on first turn. Switch out into some fodder to get KO'd. Go to a fast-ish Pokemon that knows Leech Seed and get that off. Allow the Mewtwo to KO you. Switch to another Pokemon to fodder whilst you heal your Nosepass up. Finally, switch to your Nosepass. The Leech Seed recovery every turn + using a Fresh Water/Super Potion should give you enough HP to always be in Sturdy range. Rinse and repeat until you stall the Mewtwo out (it'll also enter Hyper Mode; will cut HP every turn as well). Be careful of Hax, Shadow Fire has a chance to Burn, Shadow Bolt has a chance to Paralyse. I'd go for Paralysis.
After the battle, she'll be surprised you were able to hold your own against Mewtwo.
After she'll say some stuff about how it's not finished, but it'll do that job? She'll taunt you by saying she knows where your mother is. Before she's able to destroy you though, Sensei shows up and starts hugging Shadow Mewtwo (lel). He'll forfeit his life in exchange for you and Aelita escaping. He'll even call out his Medicham to kick Madelis, lel.
You get moved automatically into the next room. Aelita will go and scout ahead. Walk to the end of the room and into the next. There will be another Dimensional Rift, and you'll have to battle a DR Volcanion in order to shut the laboratory down.
- Dimensional Rift Volcanion: Lv 25 Volcanion (D)
When you defeat the Volcanion, Aelita will notice that only half the lab has been powered down, and to look for the second generator. She'll block the exit into the next room. Talk to her, and she will join your party. Move into the next room. There will be a series of earthquakes as you go down this corridor.
When you finally get into the next room, Aelita will confirm that this is the 2nd generator room, and order her Hawlucha to Karate Chop the equipment.
Hawlucha won't be strong enough to break the equipment. Madelis will show up and explain that this stuff is pretty expensive so it doesn't get destroyed easily. She'll also tell you that she "disposed" of the Sensei, and reveal that Aelita is the Sensei's Daughter. She'll order Mewtwo to get that "fowl" machine away from the machine, and is quite chuffed at herself for making a clever pun.
She'll then tell Mewtwo to destroy you two, but then Crescent shows up and saves the day!! She'll make her Gothitell use Mind Breaker on the 2nd generator and disable it. She'll also talk to Mewtwo, which will break Madelis' hold on it. She'll teleport you away, into a Team Xen Executive meeting (which is pretty hilarious, I encourage you guys to read it all) and then teleport you back out to Sheridan Village.
